Vibrational energy relaxation in proteins.
An overview of theories related to vibrational energy relaxation (VER) in proteins is presented. VER of a selected mode in cytochrome c is studied by using two theoretical approaches. One approach is the equilibrium simulation approach with quantum correction factors, and the other is the reduced model approach, which describes the protein as an ensemble of normal modes interacting through nonl...
متن کاملProbing vibrational energy relaxation in proteins using normal modes
Vibrational energy relaxation (VER) of a selected mode in cytochrome c (hemeprotein) in vacuum is studied using two theoretical approaches: One is the equilibrium simulation approach with quantum correction factors, and the other is the reduced model approach which describes the protein as an ensemble of normal modes coupled with nonlinear coupling elements. Both methods result in estimates of ...
متن کاملSimplified models for vibrational energy transfer in proteins
We consider the transfer of vibrational energy in proteins and derive a simplified model for the resonant energy exchange between different vibrational modes. We use the parameters of an earlier study [K. Moritsugu, et al., Phys. Rev. Lett. 85 (2000) 3970 ] to compare our predictions with the results of the molecular dynamics simulations, and reveal an excellent agreement. © 2007 Elsevier B.V. ...
متن کاملDiversity in Free Energy Landscape of Proteins with the Same Native Topology
In order to elucidate the role of the native state topology and the stability of subdomains in protein folding, we investigate free energy landscape of human lysozyme, which is composed of two subdomains, by Monte Carlo simulations. A realistic lattice model with Gō-like interaction is used. We take the relative interaction strength (stability, in other word) of two subdomains as a variable par...
متن کاملSimulating Vibrational Energy Flow in Proteins: Relaxation Rate and Mechanism for Heme Cooling in Cytochrome c
The rate and mechanism of the kinetic energy relaxation of directly excited heme in cytochrome c was investigated using classical molecular dynamics simulation. The kinetic energy relaxation was found to be a biphasic exponential decay process with relaxation time constants of 1.5 ps for the fast process and 10.1 ps for the slow process. Approximately 60% of the kinetic energy relaxes on the sh...
